Kizza Besigye was arrested in Uganda's capital Kampala as he led a street processions, despite an earlier interim court order which barred him from organizing and participating in protests.
He claims the February 2016 elections were rigged in favour of President Museveni and staged a mock swearing in.
However Prosecutors allege that the opposition leader declared himself President and illegally took a Presidential oath.
Uganda's Supreme Court upheld President Museveni's victory after the opposition lost.
Museveni is respected for restoring steady economic growth and stability after years of turmoil, but critics accuse him of cracking down on dissent, failing to tackle corruption and seeking a life presidency.
Independent election monitors said the Uganda's February's polls were conducted in an intimidating atmosphere and the electoral commission lacked independence and transparency.
Kizza Besigye is expected back in the court on the 1st day of June for hearing of his case.
Besigye was previously charged with treason in 2005, but that case was later dropped.

Concerns raised about UK maritime borders after 18 Albanians rescued off coast
Concerns have been raised that Britain's Border Force does not have the resources to sufficiently monitor its maritime borders after 18 people including two children were rescued from a sinking boat in the English channel.
Two British men have appeared in court charged with people smuggling after the group of Albanians were rescued by the UK coastguard on Saturday. The incident has sparked concern this could indicate a new route for people smuggling into Europe as Britain's 7 thousand miles of coastline is not routinely policed.
Former naval officer, Rear Admiral Chris Parry told LBC radio he's concerned the UK's borders are a weak point for illegal immigration.
