South Korea's Justice Ministry says the Yemenis don't meet the criteria for full refugee status.
But temporary stay for a year, with an option for renewal, was granted on humanitarian grounds for 339 people.
Yemen is the midst of a civil war and famine. Thousands have been killed and millions displaced.
More than 500 hundred Yemenis have arrived on South Korea's Jeju Island since April.
They arrived on a visa-waiver loophole, and are barred from entering the mainland.
